So along with making sure my ramp is safe, and wondering if I can replace the plywood with some sort of rot proof layer, I also want to ad side wall kick mats. I just read about polylast. Would that be a better solution than putting rubber floor mats on the walls?

Mats will be less expensive but polylast will give you more options regarding thickness and not having any seams. The polylast will automatically have a backer on it because they have to be built on a horizontal flat surface and than attached to the walls. If your horse really kicks and you're trying to protect your horse and/or trailer there are other options available as well besides the two mentioned.

If you need padding on the side walls I'd use roll type mats from tractor supply and glue them up. If you just need to protect the walls from damage I'd pull the mats off the walls and use a spray in bed liner (for trucks) but only on the walls, NOT THE FLOOR.
