First time member. My wife and I are in the process of renovating the LQ in our Featherlite trailer because of water damage. While removing the old flooring I have about 500 nails that was used to attach the old osb and insulation board. I need to know the best material to use to plug these 1/16 inch holes. This is going to be a big project for us and would like to do it right the first time.

you do not say if these holes are in the metal frame or wood?? be a little more specific.

The holes are in the aluminum sub floor of the trailer. The nails are 21/2 inch spiral shank.and when they are removed (very tough) I am left with a 1/16 hole through the aluminum.

You could just fill each hole with some silicone sealer ( caulking ) prior to installing the new floor.   If you wanted to spend more time an effort you can fill each hole with automotive body filler and then sand smooth.

if all or most of these holes are in the sub floor and not the frame cross memebers I would just do as the others said and use silcone or possibly liquid nails, you need something for sure that will last or moisture will get in and ruin your new flooring with time. you might also look into a bed liner product and just use a paint roller to apply it.

Thanks for all the suggestions. I'm currently at the ER with a kidney stone attack. I'm sure I will have a lot more questions as this project unfolds.
